去除PCR重复

samtools官网manual http://www.htslib.org/doc/samtools-markdup.html

samtools collate -o namecollate.bam example.bam
samtools fixmate -m namecollate.bam fixmate.bam
samtools sort -o positionsort.bam fixmate.bam
samtools markdup positionsort.bam markdup.bam                  # 加上参数-r直接去掉duplicate,或者-F 0x400筛选也行

Sambamba也是一个简便的工具,但现在github打不开,根据位置sort后去重和positionsort.bam去重,最后得到的reads数不一样,前者和picard MarkDuplicates一样,后者和samtools markdup一样,可能与sort前对bam文件的处理有关。
