To find the 16S rRNA gene in the genome, I just went to the GenBank entry for the genome you listed:

Then in the upper right, under "customize view" I asked to see genes and rRNA features and the sequence, then searched for 16S ribosomal, then selected the first one I found. In this genome there are several copies of the 16S rRNA gene, as there are in most bacteria. But in my experience a single bacterial genome usually contains identical copies of the 16S rRNA gene. Another one in this genome is at bases 178,077 - 179,636:

  • The rRNA is a "hot link" to see just those bases. And then when you are viewing just those bases, you can click the BLAST button, to find other highly similar sequences. Select all, or a sample of them, and then download the FASTA alignment. Rename the sequences using SNAD and then view the alignment to make sure it looks good before building the tree.

  • 具体操作如下:
  • 首先搜到对应的细菌基因组,然后选择customize,然后查看里选择RNA和detailed,再跳转后,搜16S rRNA 这个,然后就可以跑到对应序列位置,再点击,就可以查看到fasta文件格式的序列了。
